Yes it does, a team using LTIR is more at risk for issues such as bonus overages. In the end, it doesn't gain them any more cap space to actually use, but gives them more off season maneverability, and it is better for during the season. A team using LTIR can't bank any cap space either.

Players on LTIR count against the cap the same as any other player. You get an exemption to go over the cap to replace the player, if replacing him puts you over the upper limit.
